Systems like Sega Model 1, Model 2, Model 3 and Windows games all see the light gun as a mouse. This being the case player 1 or player2 guns will always register as player 1 as the system can only register 1 mouse. This is not a glitch or a batocera (or any other software) error, it is a current limitation of the emulator.
